Filter should be changed every other service - so every 25k miles/2 years - and drained at the intermediate services (so it needs attention at every service). Personally, I think that's overkill.
Your battery will have been disconnected during the manifold replacement, so the ECU's saved short-term fuel trims will have been lost and the system will have reverted to default stored values. But the system will re-learn the optimum settings again, so maybe your MPG will improve over the next week or so.
